One of the best museum in Tokyo is in Roppongi Hills.
The way they display the art things and their explanatory notes are superb I reckon,and they always display cutting edge art projects.
Roppongi hills has deacent restaurants and great Tokyo city view from the sky deck.
My advice is that you should get the premier ticket(for museum includes sky view) from a discount shop rather than museum entrance. You can get a third of the price.
